Since you asked: it’s because Konami hates Kojima and wanted to give him the biggest middle finger they possibly could, by reducing the series he made into a pachinko.
Konami doesn’t give a single fuck about their history and legacy of their games, or their workers, or the thoughts and concerns of their customers. All they care about is turning the biggest and quickest profit they possibly can. They’re frugal about spending ANY money on literally anything, and if any worker doesn’t march in lockstep with their ideas, they get shit on until they leave.
This happened not just with Kojima, but also with Koji Igarashi. It’s why Silent Hills was cancelled and P.T. was removed from every possible form of circulation. It’s why a huge chunk of MGSV was completely removed and MGS Online has microtransactions.
Basically Konami found out that mobile games with microtransactions were incredibly cheap and profitable, and wanted to push that business model throughout all of their games and damn the consequences. The consequences: their brightest minds were exiled from their company, their greed and bitterness was exposed to the world, and the only console game they will EVER make again is FIFA.
Basically their pachinko versions of their most memorable games was nothing more than a temper tantrum, giving Igarashi and Kojima the finger and saying “GO AHEAD AND LEAVE, WE STILL OWN THIS SHIT.”
This video is a pretty detailed description of how Konami treats its employees, just in case looking at these images and realizing they’re trapped behind a tacky gambling machine just doesn’t make you hate Konami enough.

heres a rule of thumb for headcanons: dont take away already existing representation.
if a character is canonically a lesbian, don’t go “but what if she was bi?”
if a character is canonically a transboy, don’t go “but what if he was genderfluid?”
theres a multitude of straight and cis characters you can headcanon as whatever the hell you want to. leave the characters that already are canonically part of a marginalized group alone.
