They weren't initially, but due to them both building massive, sprawling underground complexes, eventually they both dug into each other. Trouble is, nobody noticed so now there are both Aperture and Black Mesa scientists running around in each others facilities, thinking "huh, this new wing has a VERY different aesthetic"
